This sounds like a synchronisation issue since the issue only happened after a restart.
Please try the following:
Forced sync:
1 Under cluster directory (/usr/sap/<SID>/JC<nr>/cluster) rename the dispatcher folder to dispatcher.old. Rename the server0 folder and any other server node folders to serverx.old.
Do not rename the bootstrap folder as this is needed for the sync process.
2 Change the bootstrap.properties file to ensure it has element.resynch= force as per sap note 710663.
3 Restart the Java engine. The new server folders should be created during the bootstrapping phase. This will take some time so be aware that the bootstrap will take longer than normal.
The contents of the server nodes are being synced with the DB.
4 Remove the element.resynch=force property from the bootstrap.properties file or change it to element.resynch=detect which is the default setting.
